How are broken PDF lines fixed?

Lines that end without a full stop are joined into one paragraph and words split by a hyphen at the line end are glued back together.

Can I keep paragraphs?

Yes. Choose to keep one empty line between paragraphs, remove all empty lines, or leave them as they are.
